It's okay, I'm happy to help.  For what it's worth, many people do use mlpack in HPC environments without problems, but to some extent the difficulty is unavoidable.

In your first call to CMake, why did you export the variables `ARMADILLO_INCLUDE_DIR` and `ARMADILLO_LIBRARY`?  Use the `-D` option to CMake instead, like in your second call.
