<p>The warning I'm referring to wouldn't be triggered by CMake or by building mlpack, but instead it occurs when you compile a program which <code>#include</code>s mlpack but has <code>ARMA_64BIT_WORD</code> set to a different configuration than when you compiled mlpack.</p>
