If you want to reduce the size of mlpack, you might be benefited by hacking it apart and removing everything from every `CMakeLists.txt` file that does not directly correspond to what you require for your work.  That will be a long process, though...  I would start by looking at what you need in `src/mlpack/methods/hmm/`, and then removing everything else.
